Proteomic quantification based on stable isotopes (07 DE SDST 0IZ3)
A research group in Germany has developed a software package for the quantification of the content of individual proteins, or the fractional synthesis rate using 2D gel electrophoresis, mass spectrometry and non-toxic, non-radioactive stable isotope labelling. The quantification is automated, and results are visually linked to gel figures, providing results at one figure tip. The group is looking for partners for joint further development, license agreement and marketing.

Based on its expertise in proteomics, analysis of mass spectrometric data involving stable isotopes, mathematical modelling and programming a German research group developed a desktop application. It integrates a multi-user database, help system and automated back-up procedure. It organises the information arising from the workflow starting from gel separation down to the final quantification. Its main objectives are:
a) Speed up the processing of data.
b) Provide an easy and fast overview for all details.
c) The results comply with statistical standards.
d) All steps are reproducible and documented.

The research group is looking as well for strategic financial partners.

Innovative Aspects:
- Visual integration of the main results
- The quantification of peptide labelling is fully automated and provides statistically based quality scores. Individual steps can be easily inspected if necessary.
- It supports all different variants of labelling, in vivo metabolic labelling or ex vivo labelling attached on the side chains of amino acids. It can handle overlapping mass distributions of different labelled and unlabelled peptides.

Main advantages are:
- It uses the Java/eclipse platform and can be implemented for Windows/Linux/Macintosh.
- Stable isotope-based quantifications are very precise; it can be used to assess gradual changes in the protein profile, which might be important for clinical staging or characterisation.
- Since the key steps are automated with an integrated quality control, the data entry and processing is not confined to specialists.
